I think I described it earlier, but it's fairly different the regular canon. Thrawn wins, gets betrayed, Galactic Union takes over the world, war. I don't know if that would infringe on Rebel canon or not.

My understanding is that Thrawn does win in our continuity, but I'm not precisely sure what happens in terms of galactic affairs after that.

However, I'm also rather sure that - in losing to Thrawn - most of the major characters die, so it's rather unlikely that Luke would be able to continue the Skywalker line. Therefore, it's unlikely that your story would be able to fit into canon.

But - I'm not the resident canon expert. That's why keep my stuff to BEFORE Thrawn Smile
